iPads are not checking in (last inventory in November for one) and commands are stuck in pending. We have remote users that are not able to come to the office so we cannot wipe these devices. The wipes are not registering to devices as well.

This does not seem good, is this all iPads? Check to make sure your APNS and MDM Certificates have not expired and are the correct certificates. You will need to get your hands on one of these devices and check the MDM profile. If your certificates have expired or renewed incorrectly you will need to reprovision the fleet.
